On October September 15th 2006, the GO consortium will be providing an additional ontology file in OBO 1.2 format. The main difference between the files will be that the replacement terms for obsolete terms will be specified by tags in gene_ontology_edit.obo, rather than in the comments field as currently in gene_ontology.obo.
