How to make new terms


When making a new set of regulates terms here are the things you need to know.

You make new terms like this:

[i] isotropic growth                                The process being regulated.
---[r] regulation of isotropic growth                standard regulation term.
------[pr] positive regulation of isotropic growth      standard regulation term.
---------[i] photoreceptor response to blue light      The process doing the regulating.


[i]positive regulation of growth
---[i] positive regulation of isotropic growth       is_a completeness for the positive regulation term.


[i] response to light
---[i] photoreceptor response to blue light            is_a completeness for the process doing the regulating. 


[i] = is_a
[p] = part_of
[r] = regulation
[pr] = positive regulation
In the file there are also intersection_of relationships. These can be made along with the new terms by using the cross product plugin, or the can be retrofitted by Chris with a script.

Regulates – Why?


When you read this out:

[i] isotropic growth				
---[r] regulation of isotropic growth


It goes [‘regulation of isotropic growth’ regulates ‘isotropic growth’] which doesn’t sound grammatical, but the regulates relationship is there for the reasoner so it can spot where in the graph the plain processes do not match the graph of regulation terms.

Univocity


For example, it is bad if we have mixed language or lack of univocity like this:

[i] uniform cell growth				
---[r] regulation of isotropic growth
------[pr] positive regulation of isotropic growth


Graph Structure


If we have terms differently placed in the process graph from in the regulation graph then that is also bad:
This:

[i]growth
---[i]cell growth
------[i] anisotropic cell  growth				
------[i] isotropic cell  growth				
---------[r] regulation of isotropic growth
------------[pr] positive regulation of isotropic growth
------[r] regulation of anisotropic growth
---------[pr] positive regulation of anisotropic growth


should be this:

[i]growth
---[i]cell growth
------[i] anisotropic cell  growth				
---------[r] regulation of isotropic growth
------------[pr] positive regulation of isotropic growth
------[i] isotropic cell  growth				
---------[r] regulation of anisotropic growth
------------[pr] positive regulation of anisotropic growth


With the addition of the regulation relationship these problems can be found and fixed.
