  • Explicit relations between gene product and GO term

Regarding the Qualifier column (col. 4) in the new GPAD format; what explicit relations between a gene product and a GO term would annotating groups consider acceptable for their *existing* annotations?

The qualifier column will be able to contain many relations which will be available for curators to use, but we would like to get your opinion on which relations would be appropriate for those annotations you have already made and which could potentially be used to retrofit annotations.

Consider which of the following you would find acceptable to be applied to the whole set of existing annotations you have made to Molecular Function and Biological Process terms;

Option 1;

gene product actively_involved_in Molecular Function

gene product actively_involved_in Biological Process

Option 2;

gene product actively_involved_in Molecular Function

gene product involved_in Biological Process

The first option is stating that you know the gene product actively participates in the process, whereas option 2 is a 'weaker' statement which suggests that you know the gene product is involved but you don't know if it is direct or not.
