If we have time, I was wondering if we can discuss how the root node annotations are handled in the GO slim mapper, as the c-line and web version seem to behave slightly differently (see e-mail GO slim question/GO slim mapper query/ command line version)...this may have already been addressed but I haven't seen a response.
