**Authors often use the phrase 'colocalizes with' to indicate that a gene product (GP2) localizes to the same place as another gene product (GP1) previously shown to localize to that same CC.  This language often simply expresses verification of GP2's localization but still reflects where GP2 is active, and thus, again the correct gene product-to-term relation is likely part_of (or in the future, 'is active in').

Overview

  • The 'colocalizes with' relation has traditionally been used with Cellular Component (CC) annotations to describe cases "where the resolution of an assay is not accurate enough to say that the gene product is a bona fide component member."
  • Note that this relation has been interpreted differently by curators, and thus its use is currently under review.
  • Considerations for removing this relation:
    • The aim of GO CC curation is, primarily, to capture the location at which a gene product executes its Molecular Function.
    • Even if localization is transient, if the CC is where the activity occurs, then the correct gene product-to-term relation to use is still part_of (or in the future, 'is active in'); the temporal nature of the association could then potentially be captured using a GO-CAM model or annotation extensions.
    • Authors often use the phrase 'colocalizes with' to indicate that a gene product (GP2) localizes to the same place as another, previously characterized gene product (GP1) shown to localize to that same CC. In these cases, the use of 'colocalizes with' in the paper is a way to express verification of GP2's localization. If the subcellular localization still reflects where GP2 is active, however, and the correct gene product-to-term relation is part_of (or in the future, 'is active in').
